A single-cell atlas, live in your browser

Every point is one cell from the intestine of a mouse responding to infection — 80,000 cells sampled from an atlas of over half a million. Slice the atlas by genotype, time point, and tissue compartment, or paint it by the expression of a gene.

Loading the atlas… Single-cell RNA-seq of the mouse intestine across a Citrobacter rodentium infection (days 0–42), comparing normal mice with a conditional knockout whose gut epithelium cannot present antigen on MHC-II (H2-Ab1 deleted in epithelial cells only). Try it: color by H2-Ab1, select the epithelium, and switch genotypes — the knockout goes dark. Then color by Itgae at day 42 to see tissue-resident memory T cells. Points are colored gray where the gene is not detected. The view opens as a slowly orbiting 3D overview — drag to orbit, right- or ⌘-drag to pan, scroll to zoom, R to reset — or switch to 2D for the flat map. Rendered with the lab's own RNA-FLEEK engine, simplified for the web.
